Congrats on setting up Eugen! :)

On fees, the answer is "probably", but only for GMOs. At least in
Ireland and the UK (which derive their laws from the same EU directive
as Germany), there is a fee associated with licensing for different
safety levels of GMOs, but over here there's no fee or licensing
requirement for Biosafety Lvl.1 (~S1) bacteria which aren't genetically
modified. It's simply legal to keep and handle them, full stop.

I don't imagine Germany's much different in the literal text of the law,
but fees may be higher and it's certainly a lot harder to get a license
generally.
