The heterochromatin has been sequenced, it just can't be assembled
because it is so repetitive--it all looks the same, for 10^5-10^6
bases.

And btw, junk DNA is still junk. Nearly all of it has no function.
The primate genomes have evolved to accommodate it, so it couldn't be
suddenly removed.
