Sounds like your fabrication lab air is dirty or you're not cleaning your chip well before assembly. If you're not assembling in a clean air room (at least HEPA, but class 10000 is better), I would at least build a makeshift glovebox (still air).
As far as getting rid of the junk, can you apply an oxygen plasma before assembly?
