Not sure of any master programs, but the unis I was looking into for synbio phd programs(before I decided an apprenticeship would be better) are Berkley, UCSF, Rice, MIT, Harvard and Stanford. There are a few other options with relatively new programs but I'd only pick one of those if you are familiar with the PI.
